You need to click on on the ragdoll through the white bounding box, it's a limitation of the game, nothing I can really do anything about it.

Never mind, I sort of figured it out, some addon that was installed caused it since I got rid of a ton of mine and it worked again, I just don't know which.

What was also weird what whatever was causing the ragdoll to not be animateable was also making it so I couldn't do anything else with it other than move it with the physics gun, I couldn't change it's bodygroups, skins, or ever make it a ragdoll again. I'll try to figure out which addon caused it.
